Nellie Lilja began playing football at the age of six with Husie IF. She stood out from an early age and, at just 13 years old, made her debut for the club’s senior team in Division 3. After moving to IF Limhamn Bunkeflo, she made her debut in Elitettan at the age of 15. Nellie quickly secured a starting spot in midfield and helped the club earn promotion to Damallsvenskan in 2016.
In 2018, she was signed by FC Rosengård, where she was part of the team that won the Swedish Cup that same year. After limited playing time, she was loaned out to Limhamn Bunkeflo and later to KIF Örebro, both in Damallsvenskan. Ahead of the 2021 season, she joined Djurgårdens IF, where she became a regular starter.
In the summer of 2024, she returned to Malmö to sign for Malmö FF.
